Suggestion for Alternative Solution Due to KEGG API Instability

I've encountered frequent instability with the KEGG server while using it, and I’d like to suggest an additional database for annotating KEGG pathway information in Ko.

• 61,655 KO-to-pathway mappings covering 557 pathways and 27,127 KOs
• 0% missing values (vs 84% NA in previous wide format)
• Long-format structure (61,655×9) with rich metadata:
  • Pathway names and hierarchical classification (Level1-3)
  • KO descriptions and EC numbers
  • Fast lookup index for optimal performance

🚀 Performance Improvements

• Processing speed: 2,145-6,452 KOs/second
• No API calls: Completely offline operation
• 100% reliability: No more timeout or rate limit issues
• Progress bar: Better UX for large datasets

🔧 Updated Functions

ko2kegg_abundance()

• Now uses internal database instead of KEGG API
• Automatic PICRUSt 2.6.2 compatibility (detects and cleans "ko:" prefix)
• Comprehensive input validation with helpful error messages
• Maintains full backward compatibility

pathway_gsea()

• Updated to use long-format data structure
• Faster gene set enrichment analysis

• 64 comprehensive tests - All passing
• Input validation: KO ID format, negative values, missing values, duplicates
• Edge case handling: Single KO, all-zero abundances, non-existent KOs, fractional values
• Performance verified: Handles 1000+ KOs × 50+ samples efficiently
