Release with Genome Biology paper

This is the software described in paper "SynthEx: A synthetic-normal based DNA sequencing tool for copy number alteration detection and tumor heterogeneity profiling. Grace O. Silva, Marni B. Siegel, Lisle E. Mose, Joel S. Parker, Wei Sun, Charles M. Perou and Mengjie Chen".

This release made the following changes:

1. The input and output BED files are now 0-based.
2. Add the output of bin level log2 ratio.
