A pipeline to create a synthetic reference from a denovo catalog of loci
Modify the initial variable: denovo_pw, stacksfolder and popmap; and any settings you would like to change in denovo+filtering.sh. Ensure that you have installed the required programs as specified at the top of the script bowtie_pipeline_v1.13.py.
