Version 0.1 - stable

Added per-run support and new implementation of running logic.
Support to run the pipeline in separate run-instances has been added, aided by a setup script.
It is the first step towards implementing a broader pipeline overhaul and adding containerization and a web-based front-end to operate the pipeline and select parameters.
