Goodies

An cache of ions ~/.mmass/cache/ions/*.joblib for current version of configs/compounds.xml is updated every time when is combination used in compound search window, this behaviour can be disabled in config/config.xml:

all combinations for all compound may be precomputed by python3 precompute_ions_cache.py:

Compound datasets

HMDB database was processed by these steps:

downloaded All Metabolites manually from the https://hmdb.ca/downloads and unzipped into $ cd datasets/HMDB & $ unzip hmdb_metabolites.zip
downloaded .xml were split into multiple .xml files using

$ mkdir -p hmdb_metabolites_split_output
$ cd hmdb_metabolites_split_output
$ xml_split < ../hmdb_metabolites.xml

converted split .xml to one .csv using $ python split_xml_to_one_csv.py hmdb_metabolites_split_output hmdb_metabolites.csv
sanitized and split one .csv into .xml|.csv by status column (detected, quantified, ..) using $ cd datasets & $ python3 sanitize_csv_and_create_split_up_csv_and_xml.py HMDB/hmdb_metabolites.csv with output:

Maintenance guide

An executable file (e.g. dist/mmassx-6.0.1.exe) is generated by script $ build-mmassx.bat which has to be executed on Windows or on Windows inside virtualbox (the script is build around $ pyinstaller --clean mmass.spec)

Gyellen fork of official mMass Repository (link)

Official mMass Repository (link)

This is the official source code backup repository for mMass software. Although mMass is no longer actively developed and supported I decided to put the code here for others to be able to share it, fork it and all the git craziness. Feel free to make your own changes but please do not expect further contributions from my side.

At the time of writing the mMass code I was really not a programmer. Programming was just a hobby and I was doing it rather for fun. Please respect this while reading and modifying the original code :)

Requirements

The mMass code was developed under Python 2 and has never been updated to Python 3. Same is true for all the dependencies such as wxPython and NumPy. The code was last tested against the following versions of said libraries and it is known to not work properly with current versions. At the end of the day, the code has not been touched since 2013.
