This pull request updates documentation and example notebooks/scripts to improve clarity, reproducibility, and consistency for users of the UQ-PhysiCell project. The main changes include clarifying how the PhysiCell codebase is managed and downloaded, updating output and summary data in examples, and improving formatting and release version references.
