This PR updates the versions of our dependencies that we pin in
requirements.txt, and fixes some inconsistencies in the doc.A notable update is from pybind11 2.13.6 -> 3.0.0. From my testing, everything works well, but I'm happy to roll this one back if anyone can spot any issues.
