This PR fixes a number of shellcheck warnings across docs scripts and CI hooks. Changes include: quoting parameter expansion, moving and adding shellcheck disable comments (SC1128, SC2034, SC2120, SC2317, SC2004, SC2153, SC2129), and adding small behavior to use the AUTO_UPDATE flag so it is no longer unused.
