Just looks at the ITS1, ignoring the COI data for now (lots of unknowns as amplifies outside Oomycota).
Phytophthora boehmeriae did not amplify in the pool.
The ignore prefix default changed since started working on this example
Also changes to -o and -r options, and no more per-sample intermediate TSV files.
Also avoid defining an environment variable in the example - this doesn't work in the test framework

Work in progress for #286, ignores the COI data and focuses on the ITS1 only.
