wrap-java: add option to match java package style directory nesting

This adds an option to generate java binding swift files matching the java package directory structure.

├── java
│   └── util
│       └── JBase64.swift

We should likely start using this ourselfes for all the generated files, but for now just adding the option to do so manually.
