I believe that small variations and choice for users in terms of file naming is way better that forcing to have just one with yml (prefer it myself, but k8s folks for example are fans of .yaml). Especially if we talk about file that is located near files.

I'll add ability not to use . prefix soon. Speaking about classpath - appreciate if you can create issue first and describe scenario. I understand that this is somehow related to your purpose to create sorta maven plugin or similar, but still - current design assumes that this file is stored directly near documents, so I'm not sure what is the goal to separate it..
