US5: Run as End-to-End CLI Tool

Goal: A user can run the full pipeline from one command.

DoD:

CLI command:

python cli.py run-all --mutation my.vcf --expression counts.csv --outdir results/

Pipeline runs end-to-end with intermediate logging and output summary.
